I have some articles writen, one in html format and the other in pdf, both with the same content and hosted on the same site. Will this affect my ranking because they are duplicate content?

Theres a high risk probability that they will. One of them will probably be flagged as a supplemental result.

Your rankings shouldnt be affected if they are both on the same site. google will just pick one of them to display.

SERPS. The only thing that effects PR is incoming links to a web page.
I personally wouldn't worry about it. The worse that can happen is that one of the pages will be flagged as a supplemental result - but as both versions are on your site anyway it won't matter because the non flagged version should still rank highly.
